A lot of MST3K episodes have very random Christmas moments inserted into them regardless of if the actual movie is about Christmas or not.
My personal favorite moment comes from TISCWSLABMUZ when Mike and the bots start singing Christmas carols along with the music in the first dance number.
I enjoy Cameron Mitchell’s elegant portrayal of Father Christmas himself in the perennial holiday classic “Space Mutiny.”

Another vote for the odd inclusion of Cowboy Santa in Girl in Gold Boots.

In Secret Agent Super Dragon during the “top secret” meeting, the head honcho starts a sentence with “A little town…” but it sounds like “O little town…” so Joel and the ‘bots all say, in unison, “OF BETHLEHEM!”

Does the repeated renditions of “Wings of a Dove” in Boggy Creek II count? Maybe it was the clouds of blue smoke coming out of their boat motor that put me in a holiday mood.

In ‘Red Zone Cuba,’ when Griffin, Cook and Landis are washing up, smoking and getting prepped to mine some tungsten, the bouncy little soundtrack music suggests “Sleigh Ride” so Mike starts singing it.

In ‘Crash Of The Moons’, as John Banner, his wife and kid are leaving their home, Joel quips “But there was no room at the inn. Then Space Joseph and Mary took the infant to Space Bethlehem.”

During the enthusiastic opening song in “Operation Double 007”, Joel and the ‘bots briefly sing “Hurray for Santy Claus” in time with the music.

Definitely Tom singing “Here Comes Santa Claus” during the credits of Worwilf… er, Werewolf. ;)
Also, any episode (there are a few) where a character says “Do you see what I see?”, and one of the guys sings “A Star, A Star!”.

It’s strange–I am watching TISCWSLABMUZ today (in the process of it) and noticed the Christmas song riffs especially.
In general, I like it when older men are compared to Santa, and the scene in Devil Doll where Mike says Sally’s line from “A Charlie Brown Christmas”: “All I want is my fair share. All I want is what’s coming to me.” His rapid, flat delivery is hilarious, and although it’s my favorite Christmas special, I didn’t recognize the quote until I looked at the references. (In fact, I actually paused TISCWSLABMUZ to go see The Peanuts Movie with my family, quite an enjoyable film.)

How about Wormy in Gunslinger singing to himself “Why Am I Such a Misfit?”, and of course “she thinks I’m cuuuddeee”. Both are from Rudolph the Red Nosed Reindeer

I really like when Christmas shows up in the movie as a surprise. I love the sad Christmas tree in Martin Balsam’s house in “Mitchell” and the scene in “Girl In Gold Boots” where Tom sings along to the weird Christmas song in that movie.

Lonely Cowboy Santa and the “Christmas pageant” from Incredibly Strange Creatures are obvious choices.
One that hasn’t been mentioned yet: at the beginning of Time Chasers, Crow singing a bit of “Sleigh Ride” after Mike does the “NFL on Fox” theme. Thanks to that, it’s hard to not hear that theme without singing, “Giddy up, Giddy up, Giddy up, Let’s go.”
